When Ms Kovarian was talking about the ongoing war against the Doctor, I thought she was going to be talking about the Time War.

This is because jesuswasbatman has this excellent theory that "Kovarian" is a kova(cover) name for the Rani (rian/Rani). And that totally works with what we've seen so far.

So here's my crack theory: the Rani, and maybe a handful of other Time Lords, escaped or were never in the Time Lock, and they are using former Time Lord weapons like the Silents to take their revenge on the Doctor for the destruction of Gallifrey/cheating in his temporal theory exams/being a giant prat/I'm sure there are lots of reasons that Time Lords hate the Doctor.

...unrelated, but you know how there was this theory, common among people who dislike River, that she's the Doctor's mum? I kind of hope that theory's still around, because that would make Amy and Rory his grandparents. And that would be hilarious.

My theory if she's the Rani is that she's working with people who do think that little Melody is a weapon against the Doctor, but her true plan is to use Melody as the type for a new generation of Time Lords. I think that the people she's working with don't know she's a Time Lord herself, or if they were able to check that she somehow managed to turn herself biologically human while retaining all of her identity and memories. Unless she's managed to do the Zaphod Beeblebrox thing and turn herself into an amnesiac human with subliminal drives to fulfil her original plan.
