So here's my crack theory: the Rani, and maybe a handful of other Time Lords, escaped or were never in the Time Lock, and they are using former Time Lord weapons like the Silents to take their revenge on the Doctor for the destruction of Gallifrey/cheating in his temporal theory exams/being a giant prat/I'm sure there are lots of reasons that Time Lords hate the Doctor.
...unrelated, but you know how there was this theory, common among people who dislike River, that she's the Doctor's mum? I kind of hope that theory's still around, because that would make Amy and Rory his grandparents. And that would be hilarious.
